I agree. I suspect that the great majority of MacPorts users never install an aqua port, and thus don't need an empty /Applications/MacPorts directory.
Closing this ticket as otherwise it will languish in this ambiguous state forever.

Only a small subset of ports install into /Applications/MacPorts, so I'm not too convinced about the benefit of creating that directory out of the box at MacPorts installation time, so moving to the "Needs developer review" milestone for futher study.
