I have XCode 3.0 on OSX 10.5.6, but am upgrading to 3.1.2.

Can you try removing/cleaning both apr-util and apr and then re-installing?:

port -f uninstall apr-util apr port clean --all apr-util apr

port -dv install apr apr-util

And attach the output if you still see a problem?
