It is a recurrent issue with atlas. According e.g. to http://www.mail-archive.com/sage-devel@googlegroups.com/msg25971.html it should be possible for MacPorts to mitigate this issue, by following the suggestion
never by default run the atlas tuning scripts (that take 12+ hours). If there is no known default for the machine, find the closest, and print and huge warning message about this

That does seem like a very long time, but I am not certain that this is a bug, or if it is, then I am not certain it is a MacPorts-specific bug.
