NEW: revision to the base/doc/ports.conf.in document

Here is a small, rather superfluos revision to the base/doc/ports.conf.in document. I just move things around a bit to what I think is a more logical organization of the various configuration options, and also add a small addition to the comment on the rsync_dir option to clarify its intent.

I believe the order in which the options appear in the file is irrelevant with respect to the working of the infrastructure, so this change shouldn't affect anything at all. I want to commit it to the r1 branch anyhow, I think it is more self explanatory like this. So please, as always: review/comment/flame/ whatever and let me know if I should commit.
