According to the wiki page for XcodeVersionInfo, the most recent version of Xcode for OSX 10.4 is Xcode 2.5. Try updating your Xcode installation, and then clean and try installing fdupes again.

I've confirmed that the issue exists with Xcode 2.5 on Tiger, and that it does not exist with Xcode 3.1.4 on Leopard. I've filed a bug report with the developers with some further analysis and a suggested fix: https://code.google.com/p/fdupes/issues/detail?id=32

This ticket is fixed and can be closed: the port was updated to 2.1.2 [d0878cf204/macports-ports], which includes an upstream fix for this issue: https://github.com/adrianlopezroche/fdupes/pull/121.
