Drop an unneeded patch file and clean up configuration for stdlib flags to match other portfiles with similar tests.

Please also remove the patch file files/Makefile.prog.in.patch

Why was files/Makefile.prog.in.patch removed? This was originally to fix r122971 so removing it caused troubles in these related tickets #42434 and #46132.
I'm testing a shorter fix in #46132 that just smartens up the sed expression instead of resorted to perl in Makefile.prog.in.patch. But while I'm waiting for my test to finish, I thought I'd track down what happened to the r122971 fix for #42434.
