The log says:

:info:configure /System/Library/Frameworks/Foundation.framework/Headers/NSObject.h:19:21: error: expected a type
:info:configure - (id)copyWithZone:(nullable NSZone *)zone;
:info:configure                     ^

What version of Xcode are you using? El Capitan requires Xcode 7 or greater.

Examining the log closer, I see mention of clang 600.0.56 which is from Xcode 6.1.1. Please upgrade to Xcode 7, with the corresponding version of the command line developer tools.

Updated to Xcode 7 and it fixed the problem.
