Since terminal-notifier is no longer an app bundle but a standard command-line app now (and so lost its aqua category), shouldn't the categories entry in its port file also be adapted to reflect that?
Current: categories aqua
Wouldn't it be better: categories sysutils ?

I would argue terminal-notifier was always only useful fron the command-line. That it was built as an app bundle is an implementation detail and was hidden from users. terminal-notifier always requires the macOS UI and is useless without, therefore it still fits in the aqua category in my opinion.
