Can this please be reopened? I'm seeing the same thing on the now-released Mojave 10.14 (18A389) using a built-from-source MacPorts 2.5.3.

Where is this directory coming from?
/usr/local/ports/include

This seems fixed in MacPorts 2.5.4 after running selfupdate
and clean gperf
